My log file shows thousands of warnings. But my daily email log says "Backup "Nightly Backup" completed with 0 warnings at "9/20/2013 8:01:59 AM"."

I replaced the filenames with "...". The above "not found" error continues for thousands more.
Also what are the "CRC test failed" and "is different that the size stored" warnings?

The backup process was finished with no errors, but the test after backup found some problems.
I will ask you to run an independent test for that job in order to see if the problem really exists.
Press the Test (F9) button and run a test for that job.
